Japan: The Land of Rising Sun & land of high-speed trains
I travelled in 2019: 6 nights Tokyo, 3 Night Kyoto, 2 Nights Osaka during cherry blossom.

Best Time to Visit:
Cherry Blossom (Sakura season) is the best time to visit Japan, transforming the country into a sea of soft pink.
High Season: March to May and September to November
Shoulder Seasons: June to August and December

If you prefer LCC like VietJet, then you can get a return flight for around 25-32K but with 7kg baggage.

Fushimi Inari-taisha Shrine, Kinkakuji Temple, Kiyomizu-dera Temple, Arashiyama Bamboo Forest, Monkey park.
You can do a full day trip to Nara.

In Tokyo, you can stay in Nishikasai and Edogawa area.
There are plenty of Indian restaurants in this area.
There is Pizza Hut which has Margherita pizza.
For Safer side you can carry ready-to-eat from MTR.

With drastic price increase announced for JR Pass.
7 Days Pass -> 29,650 yen to 50,000 yen
14 Days Pass -> 47,250 yen to 80,000 yen
If you have trip planned in next month, try to purchase the JR pass before 30th Sep which can be used within 3 months.

If you are planning to visit only Tokyo, Kyoto and Osaka then try to see if individual tickets make sense or flights are cheaper and based on that you can take decision whether to purchase JR Pass or Not.
Japan has super luxurious long-distance buses as well.
